That should work.

Or, if you're using CVS diff, just diff them all at once:

    cvs diff -u dir1/file1 dir2/subdir2/file2 dir3/file3

Or even, in the top-level directory,

    cvs -q diff -u

which'll show all the changes in the entire directory hierarchy and
should be in a format suitable for patching.
