I wondered about that. If you'd like to change it to "cd ... && make
..." that's fine by me. But I think you're correct that GNU make is the
only thing cygwin uses.

One detail on your Makefile.am fix, that probably can be safely ignored:
"make -C" is not a universally available feature. It is a GNU make
feature.
I bet there's no other make available for cygwin though, so we can let
this
remain in there!
